Some FOBs are picky about which battery they will work with. Also the battery must be installed with the correct polarity. There is also the possibility that the FOB has gone bad and be prepared to spend a couple of hundred bucks to get a new replacement and get the vehicle programmed to recognize it. Some FOBs can be made to be recognized by the owner and some can't. I work at a dealership and priced a key style FOB for a 2014 Focus to a customer today and the total came to nearly $250.00. Keys and FOBs can be very expensive on many of today's late model vehicles.
