06 saturn vue manual says not to use fuel with ethanol in it, why?

Usually this has to do with parts in the fuel system that can fail with exposure to this fuel mixture. They can degrade with constant usage. For more accurate information I suggest you contact a GM service approved shop or mechanic. Good luck.
